Address re-filtering sigma estimate issue

This PR introduces the following changes:

• added a new function to estimate the sigma required by re-filtering
• switch to more comprehensive comparison plot for the example notebook
• re-enabled re-filtering

Test instructions

• Create and activate conda environment
• Checkout branch
• Run unit test
• Run the example notebook
