Output to pygriffin extended summary even if simulation crashes

Minor changes to remove unnecessary lines and also output griffin output to pygriffin extended summary file even if simulation crashes. This output is currently not copied over when a Griffin simulation crashes, thus making it difficult to figure out what went wrong on the Griffin side
