Move the variant rotation information to the input file

This allows greater flexibility and also allows backward compatibility for regression tests with the incorrect delta rotation matrices.

Somewhat unrelatedly, this PR also include a build-time option for the number of threads to compile dependencies. This should accelerate the build process substantially.
