Remove most, if not all, of the files relating to the old build system (i.e. scons) from Framework. Re #2937.

re #2918 base type vtkDataSetFactory adapted to support chaining. 4D and 2D unstructured grid factory types are now capable of opting-in to this chaining. 3D and 1D types are still missing. These will be generated next.

Refs #2930. Fix the LoadDialog python command which had stopped working and simplify the whole thing regarding the generating mantidsimple. Now it simply generates all of the functions, there is no longer a gui flag. At runtime it checks whether it can use them or not.

MDGeometry basis modified to be orthogonal
Unit cell modified to have method, which returns the rotation needed; All operations with this rotation are not fully tested yet. 

Refs #2808 Properties file variable MultiThreaded.MaxCores sets the maximum number of threads for OpenMP and ThreadPool to use

Fixes #2912. Ensure that if the script window doesn't save inappropriate sizes to the persistent store or get itself in a state where it can't be shown, i.e. saving the position after minimizing.
