Hand-fixes some cppcheck warnings, this was work prior to fixing the
cppcheck target.

Also updated class_maker.py

Update to clang-format-5 and reformat the codebase 

Test that number of domains is preserved on cloning function
and that local attribute "domains" is preserved in string

Removed virtual specifier on MultiDomainFunctionTest_Function that caused
a crash and is unnecessary as the appropriate bases classes inherit
virtually.
